This is probably caused by one of the following things:

  - you don't have -i /etc/lilo/boot.b in /etc/lilo/install.
    If you add this option, the boot sector is updated whenever
    you update the map file.
  - you don't have -b ... in /etc/lilo/install and your boot
    sector is not at the beginning of your root partition, or
    -b ... points to the wrong device.
  - /etc/lilo/boot.b belongs to a different (*) LILO release than
    /etc/lilo/lilo. Just update your /etc/lilo directory:
    - go to the directory where your LILO source lives.
    - make install

Now, running /etc/lilo/install should have the desired effect.

(*) different LILO releases typically use incompatible boot
    sectors or map files.
