Jon has recently posted an S3 alpha copy of XFree86 1.1 on ftp.robots.ox.ak.uk.
You might want to try using it once to see what your clocks are when you
try and start X386-S3. See the readme files. I can only say that like
Jonathan, the warm-boot hack works for me.

Currently running X386-S3-0.2b at 1024x768x256 interlaced.
(Hopefully soon to be X386-S3-0.3)
